Spirit: Stallion of the Cimarron: Search for Homeland came out on Game Boy Advance in 2002, published by THQ. You did not see many horse protagonists, so it stood out just for that.

You control Spirit, a wild mustang, and your goal is to find your way back to your homeland after being captured. The game plays out across side scrolling levels where you run, jump, and use a powerful rear kick to knock down obstacles or fend off enemies like wolves and men on horseback. You also solve simple environmental puzzles, like figuring out how to trigger a rockslide to open a new path. The pacing is fairly straightforward, though some jumps require good timing.
